Staging Question

I had a new HVAC system installed and it's a variable speed blower with two-stage heat. I have two options as I understand it for the heat stages, auto staging where the furnace controllers the staging over a set time or it can be controlled through my Ecobee thermostat. My question is one way better than the other for heat staging? Furnace controlling it vs the thermostat controlling it?
