York Gas Furnace- after a main control board replacement- house not to temp

On Tuesday I heard my furnace fan start then switch off. I called a tech and he found that the main control board attached to the fan was defective. Yesterday after finding one for my 18 year old furnace (# P031-012367-001) he installed it. He installed it and tested that warm air was coming out then he felt that all was fine then left.
After he left I noticed that the house was not getting up to temp and still has not even overnight. I have a damper system using an EWE Control board. I noticed tat the 1st floor damper light was green but the 2nd floor damper was red, meaning that it was closed. I called the tech and he asked me to turn off the main thermostat to see if only the 2nd floor would work. The second floor has an on off switch as well. For some reason the power switch on the 1st floor shuts the whole house down. He said that they should be independent. My 1st floor thermostat is a Rite Temp 6022 programable and the 2nd fl is another Rite Temp 6020 non- programable.

When I switched the 1st fl back on both dampers turned green. The system has run overnight and has not some up to temp. When I woke up this morning the vent was cool and it took possibly an hour for it to warm up. The system has cycled instead of staying on to reach the correct temp. Plus I notice that the air was sometimes warm then coolish.
The tech is coming back soon

Now for some questions-

Would the installation of a new board shock the thermostats somehow?
Why would the system send out cool air then turn warm-I understand that there's time you need to force the stagnant vent air out until new air arrives.


What you would expect the fee to be-
Tuesday- diagnostic only, then order the board
Wed- drive 60 minutes to get the board, due to local supply house not having the part. Then drive 1 hour, from board pickup, to house job. Install board
