New furnace is overheating due to restricted airflow.

Long story short, I acquired a new hybrid HVAC setup, which includes heat pump & gas furnace, back in April. Since then my heat pump worked quite well and kept us warm/cool.

Fast forward to today I have noticed the system is relying more on the aux heat (gas) in the evenings however it's short cycling. I did some investigation and the error code (4 blinks) indicates a limit switch open. Here is what I discovered once I fiddled with the system:

1. The furnace will still short cycle with the filter removed.
2. The furnace will work OK if I remove the filter & the filter cover.

The furnace got us up to speed from having 64 degrees to 73 (set temp) in no time once I performed #2.

Where do I go from here? Obviously my system needs air. Should I bore out the inlet to bring in more air? It's interesting that my heat pump worked fine all this time without an issue but furnace is having a trouble.

For those wondering, the contractor who I worked with is no longer servicing the area.
