Two Zones/Units for Center Living Space?

We are building a one floor home in Northeast that will have an open living-dining area in the middle (1,000 sq. ft.) and two 500 sq. ft. bedroom areas, one on either side. HVAC contractor proposes a system with two outdoor 3-ton Daikin heat pump multi-zone mini split units with inverter technology that will connect to basement air handlers that will heat/cool the different zones. Question is -- he's suggesting dividing the middle living-dining area into two zones, each of which will run off a different outdoor unit. Is that silly/inefficient because the setup means both outdoor units will need to run each time you want to heat/cool the central living space? Or does the inverter technology mean that no more power/electricity will be used anyway?
