1995 Ducane Furnance Issue

Hi, I recently had a Bryant 13 seer central ac unit added to my existing 1995 Ducane furnace, and I am now experiencing an odd issue with the furnace that did not happen prior to the central ac install.

The furnace will turn on when called for heat, heat the home up to the correct temp, and then turn off (just like one would expect). However, about 2-3 minutes after the furnace turns off, my Ecobee thermostat will completely shut down/restart and the furnace blower (no heat) will turn on for another 2-3 minutes (thermostat restarts and blower begins simultaneously). The HVAC company that installed the central AC doesn't know why the thermostat keeps losing power but thinks it is normal for the blower to run in order to cool down the furnace. This makes sense to me, but I don't know why the thermostat would lose power right as the furnace blower only portion starts? I almost think it has something to do with the blower speed not being high enough as it looks like the heat blower setting on the control board is set to low when it should be medium per the owners manual, but the HVAC company said the high limit switch would be tripped much earlier if so and wouldn't be able to reach the temp set by the thermostat? Maybe this isn't an issue? Thanks!
